All of an individual's mailbox rules are subject to the 32kb maximum. The reference to folders refers to folder assistant rules in public folders and is irrelevant to your scenario.
If you're using Outlook 2003, consider replacing rules with search folders. You also might want to start talking to management about upgrading to Exchange 2007, which will allow larger rule sets per mailbox.
