How do I set them up in separate OE windows? Previously they were set up so
that I could move between them by using the switch identity tab under file
in the tool bar, but each address received its own mail.

If you did, then your settings are not correct for your e-mail address in
Tools | Accounts | Properties for the two addresses that aren't receiving
mail.

If you set it up so all three addresses are in the same OE window, then
you need to create separate Inboxes for two of the three addresses and use
rules to divert the mail.
