Unfortunately Thunderbird's rules set sucks worse than Outlook Express',
and neither come close the to capability of the rules set in Outlook.

As already mentioned, you can simply disable the new-mail notification
option and instead use a rule to pop open an alert window at whatever
point in your set of rules where you want the popup to occur. Actually,
if you have critical e-mails that you must know have arrived, the popup
method is better since you can often miss the non-animated envelope icon
showing up in the tray area of the Windows taskbar.
