Default colored

As a FYI, I misread the question and thought you wanted to color the mailbox
folders in the folder tree, not apply autoformatting to messages in the
message list.

The ability to color the font in the message list is supplied by the
automatic formatting rule in a view.

No, its not possible in current versions. Last I knew, they were looking
into it for the next version (it is a frequent request) but I don't know
if they got it working.

Is there a way to apply colors to mailboxes?

Is there a way to apply colors to incoming messages via a rule? Not
colored flags but colored message in the Message Tree pane.
