After moving all messages out of the default folders, have you compacted?

As for e-mail scanning, it is useless, period.

This is from Symantec, but applies to all anti-virus programs.

Disabling Email Scanning does not leave you unprotected against viruses that
are distributed as email attachments. Norton AntiVirus Auto-Protect scans
incoming files as they are saved to your hard drive, including email and
email attachments. Email Scanning is just another layer on top of this. To
make sure that Auto-Protect is providing the maximum protection, keep
Auto-Protect enabled and run LiveUpdate regularly to ensure that you have
the most recent virus definitions.

Unfortunately, I have to reference and search items a year old. This is
all 2006 emails. I archived all previous files into a separate folder
tree.

As for my issue, I disabled the email scanning and it works better. I know
email scanning is redundant, but it's a nice safety net for all the
crooked crap the bad guys send through.
