For what it's worth, I had much the same kind of issues as you, and what I did was buy Nelson E-mail Organizer -- http://www.emailorganizer.com (best $35 I ever spent). Then I constructed rules for each type of mail, in-coming and out-going, to file them *upon receipt*, not leaving them in the Inbox or Sent ... This is possible because you tell NEO which *folders* matter, and they then "show up" as Active, which then, with one keystroke, can be tucked away when you are finished with them. Give it a try. Now I'm risking being accussed again for spam again (:-)), since I've found several people where looking for the same solution like I was and I want to share my knowledge so other people might benefit from it. http://www.madsolutions.com/ has Message Executive 6.0, which does exactly what I want, in every detail.
