BackupProfile does not exist in the .prf that I generated.

That's why you have to modify the .prf file.

When I run .prf file, it pops up a notification window to click Yes to
continue and No to not continue. I'm using a script to run the .prf. How can I set the .prf to allow Yes to be "clicked." You didn't say how your script is running the .prf file. One way to avoid a prompt is to start Outlook with the /importprf "profile path" switch.
