Are you concerned about moving files from a floppy disk to your hard drive?
I doubt that Win 98 was using Fat 16, because the partition had to be
smaller than 2 GB in order to use Fat 16.
The operating system is what uses the file system.
XP will use Fat 12, 16, 32, and NTFS.

the file system has nothing to do with the data files OE uses.

an easy, safe way to get the messages over:
just copy the files somewhere on the new XP system, then run OE under XP and
import the messages from where you copied them to.

as it imports, it will create new storage files and copy the messages into
them.
